If shutdown is used from desktop I find it doesn't shutdown very cleanly, eg chromium isn't shutdown cleanly. This is concerning as I also use it for Thunderbird and don't want to corrupt my emails. Needless to say I haven't risked testing if Thunderbird can be corrupted.
I boot to cli and run desktop separately, to close down from desktop I close desktop back to cli then shutdown the cli. I guess many would find that messy/laborious but it sits comfortably with me.
Actually I hardly ever shutdown, I normally just logout or reboot from cli
