ok I managed to find a solution. `wmctrl` and `xdotool` need X11 running. I wwas running Wayland.
To fix this I ran `sudo raspi-config`
went to `Advanced Options` then `Wayland` and select option 1 to run as X11.
After a reboot both `wmctrl` and `xdotool` commands started working.
