I use libgpiod but as simple read or write on the GPIO pin. AFAIK, you can change alt modes using command line gpiod command to force those pins to be simple GPIO and match your pin headers. If that works then just reconfigure gpiod on boot.
This may be garbage but maybe can research: alternative is to change the DT Overlays which will reconfigure the pins on boot. I don't know how but I did come across it when changing functions on ports such as hardware serial (actual PLL) or software serial (missing certain serial functions but still usable depending on your application).
